When using git to upgrade, what happens to plugins?

In my initial 5.1 migration tests using git, the plugins were left behind in the original locations -- i.e. not moved into the public facing directories. Should we add information about this on this page?

Code Restructure for shared hosting?

Apache and nginx are covered but changing the doc root may not be possible for shared hosting. Is this to be done using rewrite rules?
